Proline is a landmark software suite for quantitative proteomics allowing to collect, process, visualize and publish proteomics datasets [Bouyssié et al., Bioinformatics in revision 2019]. Proline is developed in partnership with ProFI members (Strasbourg, Toulouse) under the coordination of EDyP. Compared to existing tools, it combines in a unique software environment, efficient processing algorithms and a data management system allowing processing and curation of hundreds of datasets associated with a single proteomics study. It is unique in the way it allows users to control their analysis as all the parameters are accessible and explained (Proline is not a “black box” tool). Data visualization and curation are functionalities that were emphasized in Proline to help users to set up an optimal data analysis workflow.
